My question is can you leave the jig inplace so you dont ruin the pins if you have an alternate way to charge joycons? Or will it always be in confict because it acts like a tablet home button?

I haven't had a problem leaving my jig in place but I prefer not to. Just personal preference for me though.

You could but probably not a good idea to be shorting those pins 24/7

i’ve been using my jig for a while now and everything still works like a charm. must have taken it out and put it back in over 100 times

As long as you didn't use too big a gauge of wire for the jig it really wouldn't be much different than adding and removing the Joy-Cons I would imagine.

I've seen some jigs use paperclips, I would be worried about wire that big... something like a single Ethernet or phone cable is the perfect gauge and shouldn't do too much damage. Only opinion of course, I'm not a rocket surgeon.

Paperclips are a bad idea, they are the same hardness of the pins themselves which would make it easier to break them
