When i just transfer the folder it gives me an error, the instructions say to extract the full zip to sd card, but i noticed it has files and folders that already exist and i would prefer not to ruin anything, is that the only way to get it to work?

I think all you need is the contents from /switch/tinfoil and the nro. Don't let it overwrite any of your Atmosphere files.
You have to wait for a new updated version. shouldn't be a few days hopefully.
