If I install CFW on my switch and it already has legit games in it, what happens to them and their saves?

Assuming you create an emuNAND, they would just come pre-installed on your emuNAND. If they are online games that you actively use, you would keep using them on sysNAND normally, but the emuNAND versions would be for offline use. emuNAND is for CFW unlegit stuff, and should be set to not connect to Nintendo's servers.

As long as you follow a good guide like the rentry guide, you wont touch your stock firmware. It will stay exactly as it is. You will use a clone of that OS called emummc that gets copied onto your sd card for all your mod activities offline, and your stock firmware will be used for your legit online activities. As dust2dust mentioned, since emummc is a clone, everything on your stock firmware when you make the clone will be on your emummc.
