I had the same problem. I fixed it by going to the eShop, searching for the game, then using the "Repair" option. After it redownloaded the games, they worked for me.

I didn't know that, thanks I just followed a guide on Reddit to get it to work. Either way, I ended up with Pokemon Red/Blue/Yellow, all working.

Sorry to bump the thread,
But just in case anybody else was having the same problem, if you search for the title in your installed titles in FBI, you can import its seed data from the menu. Exit out of FBI and your game should run fine.
