ROM Hack how do you build a cia file extracted with hackingtoolkit9ds

I just extracted the cia file did some editing to the romfs file and tried to rebuilt it and all that happens is the romfsfile is built into a customromfs.bin file. am i doing something wrong or is the toolkit just broken, I tried encrypted cia's and decrypted ones and the same thing keeps happening, help. @Asia81

so the rebuild cia does not work and never will but the rebuild 3ds works fine if you have a 3ds.file
