Hacking How do I switch to Atmosphere from SX OS?

After realizing many features and advantages Atmosphere has over SX OS and the fact that I don't even need an .XCI Loader anymore has compelled me to switch over to Atmosphere.
What's the best way to switch over while keeping my Homebrew and menu theme? I haven't used Atmosphere before so I don't know where to start.
