Homebrew Homebrew Channel and External Hard Drive

My hard drive is set up in a somewhat weird way. In order to run USB Loader GX without an SD card, I have one NTSC partition for my personal files, a WBFS partition for the USB loader, and a FAT32 partition for homebrew. Said homebrew is detected properly on USB Loader GX, but in the homebrew channel, nope. After a while (I don't know what triggers it), no homebrew application is detected in the homebrew channel. I tried launching the Homebrew Browser in USB Loader GX, and it updated itself. Then it showed up in the homebrew channel. But even the application doesn't detect other homebrew that USB Loader GX identifies perfectly fine.

I don't have an SD card inserted in the slot, no.
I tried using both USB ports.

Is it possible that the homebrew channel is confusing the NTSC and FAT32 partitions or something?
 
I have the same issue
hard drive installed = 10gig fat32 partition + 100gig wbfs partition

Fat32 recognised in :-

mplayer ce
wiixplorer
gui wadmanager (if plugged into the other usb port)
Geexbox (obviously)

Fat32 not recognized in :-

Homebrew channel
ftpii (fails to mount)
wani's wad manager 1.5 (mounting ret= -1) no matter what ios used to load 249, 223, 222, 202.

Mplayerce usb tester says my hard drive is fully compatible.

Ive installed usb cios to all possible ios, i've also used any title deleter to dealate them and then reinstalled them all again! Is there anything else i can try to get homebrew loading from the usb hard drive fat32 partition? Or am i to be left a broken man
