I meant the motion controls and pointing. You'd have to completely rework everything and a lot of homebrew would probably never work unless directly ported.
You know how in dolphin you can assign buttons to the motions? Maybe you could assign the c-stick

It might work, but it'd still be a pain to use. Not to mention O3DS users would be screwed without an impossible to find $20 add-on. >.>
Use the D-pad for it or you could change the controls like a combo for hotkeys or something

The Wii remote uses Bluetooth... does the 3DS use Bluetooth at all?

No, it does not include a Bluetooth module.

Anyways, the whole debate if this is possible is rather pointless (of course it is). It would be much easier to port the code bases if someone decide to port SDL2 over to the Wii U though.

If you want an example of the same game running on both systems you can look over my Pong demo for 3DS/Wii U. They are pretty much the same code but modified to work with architecture specific graphic/input system calls. If I wanted I could create definitions and makefile rules so that the same code would compile for both systems, but would rather focus on SDL2 and proper gx2 graphics support for Wii U first. XP

My main questions would be: why? I assume you mean the applications interacting with each other.
Yes, exactly. and in time, after that...Maybe we could do even more advanced things. This isn't something I see as necessary, just practical. Like, it'd make a ton of sense for two Homebrew channels to work together. And for the Wii to be put to use, instead of sitting on a shelf, shedding virtual tears while looking at you playing with the Wii U. unless you sell it on craigslist, that's a waste of money. (when it was new, at least)

I mean, what would you have them do? I could see maybe a multiplatform multiplayer game, but that would just require it to be ported to platforms while still keeping to a standard netcode.

Say they finally make a app that allows you to download from the net. Your Wii can maybe download apps to your 3ds, or vise-versa, so that you aren't always messing with the SD card. I have an awful time with my Wii controllers. they die, or don't work. Maybe the 3DS can act as a controller. What would really be cool is a Wad manager that can install wads from the 3DS to the Wii. *shrug* just thoughts. Not trying to do any complex ideas.

So, you want an FTP clients for them? They already have FTP servers.
Beyond that, those ideas would be difficult to pull off and are rather poor. I too would like to see better connectivity between platforms, but the Wii and 3DS are just too different for it to be practical beyond FTP and other standardized protocols (maybe even crossplatform multiplayer games), especially with how old the Wii is. To make it worth while, a game or application would have to be built from the ground up with the idea of how it'd want to utilize a handheld and console.
