ROM Hack Help with Thundaga!

Thundaga save trainer is making it so once I've saved the changes to a raw .sav file I turn on my M3 to play FF3 and it says something about the save/bookmark being corrupt. So then I copied another save and did it again making sure I made no mistakes - Still no luck!
Please x300 can you help me?

If you are using the US version cracker's trainer bypasses save checking as I recall:
