I did the dsiware transfer method, but after the system transfer, it did not let me transfer the exploit game (legends of exedia). What should I do now?

I assume that it was a legit version of the game? Did you accidentally choose not to move DSiWare over? I think you can (after restoring your NAND backup) move it to SD card on the source system, move the SD card over, and then copy it back to NAND on the destination system. That might not work if it didn't get moved properly to begin with though.

It is a legit copy. I opted to move it to the SD but it told be it couldnt be transferred from the SD and to redownload it from the Eshop. Steeldiver didnt transfer over either.

Sorry to say but you got to called Nintendo and ask to get your NNID moved back. Just say something went wrong with the copying during the transfer and you wish to redo it again in 7 days.

What should I do the next time so this doesn't happen again. Also will nintendo just transfer back the ID no questions asked?

They will ask questions as far as I know, what happened with your new system etc. They are trying to make sure nothing is stolen. I'm not expert on this subject but I just been reading.

If you followed the 3ds guide (the holy philiac one) you should be alright. Remember, take it slow. Don't rush, read it twice, read it three times. Ask before doing anything if you feel unsure.

Start the guide from the beginning. You will be able to do the part that involves a downgrade now.

It says this at the end:

Continue to Homebrew Launcher (No Browser), using steelhax for your entrypoint instead of one of the ones listed.

That end part should really be more explained. Too be it sounds like you are just suppose to open Homebrew launcher.
