I know that when you install a pokemon hack rom (just like the simple randomized ones), the 3ds shows you that you can update, but if you do it, you'll lose the hacked stuff from the game.
(or something similar... I can't explain well...)
Is there a way to install the game so that the update message doesn't appear?

(sorry for my bad english...)

you can do that.
brute merge the update patch to the rom

the online is not working with this way though.

--------------------- MERGED ---------------------------

but idk it will overwrite any hack version files or not.
maybe you can merge first, then overwrite update files with hack package

But can't you just patch your update and inject edited GARCs inside by deleting the old one?
Like that the update won't overwrite your hack rom, and you'll can even use the online

I don't care to play online with the randomized version, so ok... but how can I do to merge them?
brute merge:
unpack the update.cia file, copy all the files to in romfs folder to game's romfs folder.

copy hacking pack files to romfs.

repack into cia/3ds

I'm sure it should be possible.
Once I bought a new Micro SD 64g, I will try
