He says he used NDS_tool but I can't find a download to it... if someone can post a link that'd help. Darigon, if you find one I got time to kill right now and would love to try it.

NDSTool breaks NSMB and several other games when inserting stuff. For a MUCH MUCH easier program to extract and reinsert files (Even of different sizes!), use Nitro Explorer. The best part? It's made by a 13 year old. And it's stable. @_@

It's very nice, and me and my friend use it to make our NSMB hack (Along with his NSMB Editor).

i'm assuming he probably changed the water bombs mesh and textures with a thwomps mesh and textures

Reading the video description isn't that hard.

He says he "tricked the game into thinking that king womp was the water bubble"
Editing the mesh and textures would be over-doing it for a simple hack like this.

There's a bug in the ndstool in devkitARM, they are aware of it because I've found it, but WntrMute does'nt want to fix it. The support of the fat file system is for them of no use but promotion of piracy...

That's bullshit. I use ndstool's nitrofat capabilities in my homebrew program, and I'd like for any bugs in that part of ndstool to be fixed!

Some part of the discution I had with them about this bug. First they told

I'm not convinced ndstool should even have the feature being honest
and when I said that some people would benefit of the bugfix they said

i used to go out to the recycling center every couple weeks and look at the crts and other electronics people would drop off. Usually screens were broken or severely scratched from being tossed around. Did find a good one here and there, but never anything like a 1080i widescreen crt.

Is it piracy if it was released for free? Not in my opinion, but I also think it's not piracy if buying it isn't owning it, and it's not piracy if you can't buy it from the original creators anymore.
