While greatly appreciating your work, a bit of feedback from my o3ds.
Most games run perfectly, quite closely to gambatte, wich is the best performant retroarch core. But, as gambatte, struggle at some games, far from full speed and cracking sound. For example, harry potter, or scooby doo.
On the other side, gameyob (ds/dsi version, not gameyob3ds) does run perfectly everything I throwed at it. It is still the king for GBC emulation, if you don't mind the double screen scaling (gb to ds resize, and ds to 3ds).
For GB titles, any emulator does the job, really. Perhaps, some corner titles might require a more precise emulator like mGBA.
Finally, for GBA, no doubt the best path is VC or open_agb_firm.

I tried out the emulator, battery saves didn't work, and save states are also completely non-functional. Is it because I'm playing a romhack that it's screwing everything up?

probably. these emus dont take into consideration anything a romhack might do to change values in the code that might mess with such features.
