I have an ezflash 3in1. If I were to take it out of the case and put it into an gameboy instead of my ds, Will I be able to to connect with retail carts? Such as trading pokemon from a rom to retail.
Pokemon is an exception to the transfering. The majority of other games don't access the save directly, transfering between a rom and a retail cart is capable.
These games (that is pokemon) access the save file directly making a rom to a real cart hard or impractical to do (this issue has to do with save types and what the 3in1 supports and what the retail cart doesn't support).
how_do_i_do_that I think the OP is after straight up GBA link cable fun rather than the pokemon PAL park stuff and other GBA-DS link stuff.
PAL park stuff- not with a real game though you can with a ROM if you patch it (cory1492's pokepatch being the method of choice) or you can throw saves around (in which case you can use a real cart) with desmume. http://filetrip.net/nds-downloads/rom-hacks/download-pokepatch-42-f27240.html if you need a download.
GBA-DS link- aside from those games that need the save (pokemon and I am not sure what goes with some of the higher end megaman stuff though the basics are good there) flash it to the NOR and most things will work fine. You might have to check how you do it for a given DS slot card though (some might want an extra step).

It seems some of the more in depth patches like those for soft reset and sleep mode trouble things so you will need to lose them. I have a whole bunch for the EZ4 ( http://ezflash.sosuke.com/viewtopic.php?f=12&t=17714 - anybody should be able to download them without an account ) but it can work just as well to disable as many patches save those for the save games.
Emulation is also an option. VBA-link was the traditional go to emulator fork here ( http://vbalink.wz.cz/ and http://www.vbalink.info/ ) but I believe the functionality was adopted into VBA-m which sought to merge all the various forks and generally improve things- http://vba-m.com/
