A hex edit or an ips patch, however the is a new virtual console forwarder program in the works that should do this part for you soon!
Pokemon games (as well as hacks) have always been working for the most part. The main issue was the 1M save structure but that was solved a while ago with some IPS patches (that are outdated now as there are better ways to inject them properly). The new Super Ultimate VC Injector handles pokemon games and their saves (including RTC) beautfiully. The problem is that some GBA rom hacks expand the RAM limitations of the AGB firm and make it blackscreen because there is simply too much stuff (or more stuff than the console expects) loaded. Same reason extra large GBA games don't work at all when injected to VC, though I can't think of any off the top of my head.

i think,
All you need to do is use a different forwarder.
i got the same issue when making a cia out of pokemon sweet 1.0 the other day using the mgba forwarder.
i have "show gba boot logo" off in luma settings, never on, and still got the black screen.

i re-made the cia using the gpsp forwarder and it worked.
but my title screen was green, like not loading the animation, but still showing the pokemon logo.
other than that, it worked just fine.
