Hacking GBA backup tool not erasing saves

Good evening

I'm trying to use the GBA Backup Tool to back up, edit, and restore a save file to my Pokémon Emerald game. Although the first two work fine, the tool doesn't restore the files - it jumps to 50% completion and finishes without a message, and the save isn't restored.

I'm using a DS Lite with an Acekard; I've tried this on Pokémon Emerald, Sapphire, FireRed, and LeafGreen. I've also tried the GBA Backup Tool versions 2.1 (from a couple different sources), 2.0, and 1.0, as well as a separate program ('savegame manager', at projectpokemon.org/home/forums/topic/11330-a-tool-to-backup-hgss-saves/), which was stuck indefinitely on the deletion process. I've tried using AKAIO and the official kernel, and I've also tried both restoring an unedited backup and just deleting the save file (in conjunction with all of the above); both give the same error.

Is there something obvious that I've forgotten? I'd appreciate any advice.

I can't say I really understand what that tool's doing, but I don't think that the problem has to do with the saves I'm trying to restore, as it can't seem to delete saves at all.

edit: I tried using the tool to convert the saves I'm trying to restore but restoring gave a 'saves are the wrong size' error - presumably because my copy of Emerald hasn't been patched by the tool.
