GBA Flashing Repros with GBxCart

Hi all,

I got my hands on a GBxCart today so I can backup my GBC save files in case I ever need to change the battery.
Of course, another thing this device can do is flash repro carts, and that is what I am here for help with.

I have a repro of FF6 Advance, but I would really like to flash a patched ROM onto the cart so I can apply the framerate/original soundtrack patch to the game.
If I just get my ROM (legally, of course), patch it, am I able to just flash with the "flash ROM" button on FlashGBX?
I want to make sure I will be able to save my game easily with no issue.
I've attached a screenshot of the software after "analysing" my cart.
