Do i need to do anything special to set up a development environment for Flashcard-based homebrew?

Nope, with the current tools everything will work on flashcard and DSi/3DS SD by default. Just do "/" to start your SD card file paths instead of "sd:/" (DSi/3DS SD) or "fat:/" (flashcard SD) and it'll work on both.
