Homebrew ESHOP safe with a9 mod?

So, I have a modded 3ds, but I also have games that I bought on the Eshop. Is it safe to connect or is there a special way to do it.

Yes, it's safe. I still use the eshop on both my o3ds A9LH consoles, with store bought games from there just fine.

Unless you have custom theme CIA or DLC CIA's you're fine. If you have those, they will disappear.

eshop will remove your custom theme cia package and some of your cia version DLC add-on. I'm not sure it removes the ticket or both ticket and installed files

^ well I don't but it is good to know because I was thinking about getting them. What if I get what I need from the store then install the custom theme. would that be fine?

Yes. However, you could use something like CHMM2 to prevent that.
