Your best bet is finding someone to mod Sudokuhax DSi Homebrew Channel or hbmenu (or a completely new loader) to run DS roms from SD card. You'd have to deal with the fact that the games will be running in DSi mode as opposed to DS mode, so fixing the save system for DS roms for use on SD is only one of the issues that needs corrected. I'm sure save patching on the fly would be easy. It's been done to death on many DS flashcarts.
It's sandboxing DS software in a DSi environment that may be difficult. (and don't even think about running them in 3DS mode. Arm7 is not accessible from 3DS mode. Much of it's memory space is used by Arm9 which means 3DS software can't touch it. Emulating/virtualizing Arm7 code on Arm11 would likely prove to be to slow to work. It's better to be in native DSi/DS mode for this)
It's highly unlikely anyone will mod TWL to boot DS games from SD directly. Not unless someone can patch out sig checks in TWL (yes it does have sig checks for DSiWare) and possibly create a whole new custom DSi app do it.
Booting DS games direct from Home Menu is definitely not happening though. There would have to be some kind of DSi loader in the middle of the process.
