If you backup loader suppoerts banner caching (USB Loader GX does) then just put it in the cache folder.
You could also rename it to 00000000.app, unpack the SM64 Multiplayer Wad, and replace the existing 00000000.app with the new one and repack.
OR just wait a little while for the guy who made the mod to include this banner in his release. I already contacted him and he said he's gonna do it.
