Homebrew does TWiLight Menu++ support mic input

Yes, it supports Mic input.
If Sound/Mic freq. is set to 48khz, try changing it to 32khz.
Good to know it detects sound, but I was playing Phantom Hourglass, and there was a section of the game that involved blowing into the mic, but it wasn't doing anything.

The last few days I have been playing Phantom Hourglass using Twighlight Menu and have now finished the whole game with zero issues witht the parts you use the mic.

While playing Wario Master in Disguise, I discovered that when my headphones where plugged in my n3DS, the mic wouldn't work but unplugging restored it

I actually found out the issue. I was using headphones that had a mic built in, and it was just registering the sound through that instead of the actual 3ds mic. My bad ^^;
