As I was little my mom, sisters or I threw them away because we only cared about the carts. Even the instruction manuals :/
To me it's regretful until today. However, I'm now keeping all the boxes of everything video game-related since the GameCube came out. I put them on my shelf and the bigger console boxes under my bed

I keep them, put them on a book shelf, larger console boxes get thrown in the closet
 
I keep boxes for games and consoles. Stuff like controllers, I'll get rid of the box (unless it's some sort of limited edition).
 
I keep the game boxes, not just for value reasons, but to me it feels if you chuck the box away you don't really care about the game as much either.
Also, if it's a cartridge that's small like a GBA or DS game, you could so easily lose it, just like SD cards.

Me and Dinoh were talking about this very subject yesterday in the shout box as a matter of fact x)

(also this is why I have a quotes thread on my board, it's useful:
