Homebrew Deleting data

I have injected a number of games on to the Nand. Is it safe to delete a game under data management and remove the data as you would with any regular data?

By "injection" do you mean injecting custom game ROMs into Virtual Console games? If so, then yes, you can delete the game using Data Management, and then re-install the original Virtual Console game from the eShop to re-gain access to the original game.

If you have CBHC installed, just don't delete the title you installed it on top of.
