I think you can, as long has they are not encrypted OR you generate the needed XORPADs to decrypt them... (highly speculating here)
I'm pretty sure all Nintendo's. Cia are encrypted so I don't I'll be able to edit anything.
But what if I extract the raw title from my nand and decrypt edit then inject?

Hmmm... I think it would be easier to just install the CIA files, and use Decrypt9 to decrypt al lit's contents...
But, that's just me.
About extracting the RAW data from the NAND: Never did such a thing, so I have no experience on such scenario.

would the raw data be the .app files?

Yea my next course of action is to see if it's possible to edit or decompile those. App files
I think, that to be able to decrypt them you will somewhat need 3DS Multi Decryptor. Maybe use SDto3DS...

Usage: SDto3DS.py tmd cardType
Place decrypted .tmd and .app files in the folder with this .py

cardType: valid options are 'card1' and 'card2'

If you used padxorer to decrypt the contents, make sure to remove the '.out' from
the filenames before using them with this tool.
