Decompiling isn't a walk in the park, if it's possible at all. You're better off trying to get a hold of the sourcecode. I can't think of any noteable 3DS homebrew that's not opensource.

If you don't put all the folders + .3dsx the game doesn't work.

RPG Maker 3DS use a modified core of lpp-3ds ( https://github.com/Rinnegatamante/lpp-3ds ) which will be Closed Source cause hardcoded copyright splashscreen on startup.
I'm not going to erase the splashscreen. I'd like to add more
If you want to add something, just edit index script.
Obviously i'm not going to give any support for its modification cause the core is not yet finished neither stable. (Don't see a good motivation to use RPG Maker 3DS core instead of vanilla lpp-3ds which is well documented and fully stable.)
