I only recently got a hacked Switch and am still getting into the scene. Is there a way to set up custom themes on the HOME menu with Atmosphere CFW?

Just FYI, since you're new to all this: When updating the Switch firmware, first uninstall any themes you might be using, update the system, then install the themes again if you want to. Otherwise you won't be able to properly boot into Atmosphère. It's also a good idea to update your theme injector, if there's an update available, before doing all this.
