Homebrew Custom GBA VC link cable?

no.. at least without someone magically doing it...

the best way is load decrypt9, dump the save, edit the save using editor and inject\create the gengar..
if you want as legit and close as possible, get a gengar in firered, dump the save, extract the gengar data, inject in leaf green (or the other game)

If you installed them as actual 3DS VC games, then no, not without dumping the save for another program.
However, if you're willing to spend some time, you can load the save files in VBA and use VBA-Link.
 
Was there not work being done for something like this? Or was it for the GBC VC? I honestly can't remember, but I get the idea someone had made link cable emulation work in some VC.

nintendo made possible trading (and bank communication) in red blue\yellow (gen 1) they updated the games to support it..
fans ported that patch into the gen 2 games.

gba VC is another matter...
