I wouldn't have been surprised to find a "No" for the last question, but maybe your NANDs are unlinked indeed, but you installed menuhax to both sysNAND and emuNAND for some reason.
In that case you should:
1) turn the 3DS off if it's on
2) turn it on and get to CtrBootManager
3) choose your CFW, then as soon as you accepted, keep the "skip menuhax keys" pressed
4) change your theme here (you should be on emuNAND)
Not saying that's the problem, but maybe it is so why not try?
