One update NSP that I downloaded came with an idiotic watermark instead of a properly formatted filename (like "Game Name [titleID][version].nsp").

Problem is that NUT doesn't recognize those files and won't install them unless I format the filenames. The version value is always "v0" on basegames, but updates have the version number converted to a special value instead like "v327680". How do I get that value from the version number?

If you mean the version number that displays in the game info when you press + on the home screen, it's set independently by the game developers, there's no direct conversion between that and the nsp file version. You can find out the proper version number from the nsp file using an app like NX Game Info, or similar.
