Just kidding. If the .cia is not encrypted, just use makerom -ciatocci command. If the .cia is encrypted (i.e. downloaded from Nintendo servers using FunkyCIA2, or converted from a 3DS using 3DS Simple CIA Converter), you need to follow this guide: https://gbatemp.net/threads/tutorial-how-to-decrypt-extract-and-rebuild-a-cia.388677/, then rebuild the .3ds ROM with 3DS Builder.
