Hacking Complete mSD format question

Hihi.

I have a corrupt folder showing 10gb in space on my 4gb mSD card and this folder was created from a snes emulator long ago, card currently shows 1.63gb when its 4gb max size.

to my question:

If I copy every folder from the mSD card to my pc, format the sd card and then put the folders back

will everything work as it did before the format? i have ctrboogmanger/cfw/gateway..cias and stuff set up already and running


tldr: can I safely copy, format mSD and move the folders back without losing any progress(cfw/gateway/cias)
 
you will lose your emunand, maybe reinstall your .cias? but your hax will work and the files to run cfw and gw probably will

Emunand tool, extract emunand, format, create emunand with gateway menu(format emunand), inject the extracted one. copy back my files into root of formatted(now with new emunand+extracted) to get rid of my corrupt folder.

only things im wondering about now is if i should ignore copying over Nintendo 3DS folder back? seems like that folder holds stuff for sys and emunand?

also if anyone knows what happens to installed .cia files in sys/emu nand doing this i'd appriciate knowing in advance


if it matters im running N3DS 9.0 emunand 9.5 gateway+reinand
