I use DSBuff and Paint .NET instead.
1. Make a 32x32 16-colour (1 transparent, 15 visible) .bmp
2. Inject it with DSBuff
Or he other way around.
1. Dump the image
2. Edit it and save
3. Re-inject it back into the ROM.

The technical method would still work but what is stopping you injecting them into a donor rom if those programs call for a "normal" rom? Crystaltile2 should be able to do it if ndstool based methods fall short.
