Hacking Changing cfw

the question is ,if i wipe my entire sd card and i do a clean new cfw install, i will lose my saves or they are stored on the nand right?, planning to switch from rajnx to atmosphere, im currently in the latest firmware
 
Backup the Nintendo folder from your sd card, before you format it.
Afterwards just copy it back onto the sd card. Your games should be there as if nothing happend.
To backup your savegames you need Checkpoint.

Also keep in mind that Atmosphere doesn't come with sigpatches.
Those are needed to run unlicensed software like homebrew or "backups". You can get the sigpatches here.

Saves are on NAND with maybe some games. So as @Taorn already said, copy the Nintendo folder somewhere save, so you don't loose your games which are installed on the SD. Then format and copy the Nintendo folder back.
Also, backing up your saves won't hurt anyone.
