Hacking CFW Apps/Games missing

Hello,

After needing the SD card in my 3DS for something else I backed up whatever was on the SD and forgot about it. Today I decided to use my 3DS again after quite a while and after doing some troubleshooting I read that there are steps to take before doing this rather than simply dragging and dropping the backed up files to the new SD card. Unfortunately I did not know of this and I assume as a result, everything is missing.

Is there a way to restore everything or will I have to start from scratch and redo the whole CFW process?

My 3DS has GM9 and Luma3DS if that is of any help.

Sorry if this is something you get a lot. I'm not very familiar with 3DS CFW

Could you send a pic of the root folder of your SD?
Just to be sure what you did and check what is missin'?
Thanks for the reply, I've lost FBI/Homebrew Launcher and anything else that would've been installed when I first did the CFW, as well as some of my games that I had backed up.
I do believe the files are still on the SD card as it was 11gb in total and a direct copy from when I backed it up.

GM9, Luma and Rosalina are all functional if that helps.

Well, Luma3DS is in your SD card already (I suppose, it should be the "boot.firm") which is a good start, so you'll not have to do again the "whole CFW process" (just puttin' Luma3DS on your SD card).
Now, if you copied back the backup of the files from your SD, to (again) the SD card, it should work fine, you should have your games and all. But if you don't have your original games and everything, maybe the backup wasn't complete, you should do @TurdPooCharger's tests for the SD and then the quad format method just to check your SD card is working correctly.
Also, bare in mind: IF THE FIRST TEST GOES BAD AND REPORTS YOU AN ERROR, THEN MAYBE IS TIME TO BUY ANOTHER SD CARD, 'CAUSE THIS ONE IS FAILING.
Copy everything off your SD card, reformat it in FAT32 + 32 KB cluster size with either Windows File Explorer or guiformat, and full Write + Verify the empty card in H2testw to check if it's fake or faulty.
Try the quadruple reformat technique on your 64 GB card in this order:
  1. SD Memory Card Formatter
  2. Windows File Explorer (if bigger than 32 GB, use NTFS)
  3. guiformat - FAT32 + 32 KB (32768)
    • If it doesn't allow reformatting, reformat in Windows File Explorer again before trying again with guiformat.
  4. MiniTool Partition Wizard (free edition)
    • :!: Do not install the Lavasoft Adaware Web Companion (bloatware). See this.
      • Format: FAT32
      • Cluster Size: 32 KB
      • Partition: Primary
      • Disk: MBR
    • MiniTool Partition Wizard Software Tutorial Guide
      1. Delete Partition (for both partitions)
      2. Initialize to MBR Disk -or- Convert GPT to MBR Disk (if it's in GPT Disk)
      3. Rebuild MBR
      4. Create a New Partition [ Create as: Primary | File System: FAT32 | Cluster Size: 32 KB ]
A badly reformatted or even fake card can cause your computer to freeze or stall trying to read & write to it. You will still need to get one clean scan run with H2testw to know whether or not your card has hardware problems. If the test can't be completed, try the test on a different computer.

I really don't think my SD card is the problem but if all else fails, I'll have a go at that method. If the backup was not entirely completed would there be any way to recover what is missing? Also, I am able to launch Luma and on my SD card in the Luma folder I have folders titled 'dumps' and 'payloads' as well as a config.bin. Would I need to download anything to put into the Luma folder?

No, as far as we know, Luma3DS is fine, isn't givin' any error so it's good.
If the backup is incomplete, then there's nothing to do and all of your games and content is lost.
And it doesn't matter if your SD is new or whatever, it can (and in a future it will) fail, so testin' it is for the best.
 
That's a shame, would I be able to at least reinstall the necessary homebrew like FBI and Homebrew launcher?
Sure, proceed with the Finalizing Setup part of the guide.
And if your games are really on your SD, you should with FBI go to Titles, and check if there's any on green colour but without name, just the title ID, for example 0004000000XXXXXX. Just to check, you should do it.
