Can I safely update games the normal way if they are downloaded from Freeshop? That is, entering a game normally and updating from there? Or is it safer to do it from Freeshop?

Of course you can . It downloads from the same place either way so it doesn't matter. It's entirely up to you but they are equally as safe.
