I want to buy poke bank in my emunand to save some pkmon can i do it with emunand without problems?

No, but if you have access to your save file, you can import Gen. III, IV and V .pkm files directly with PKHeX and it converts them as if you had used PokéTransporter.
If you don't have a way to backup DS saves though, that wouldn't really help. :/

Why Not?

EmuNAND is just SysNAND running from the SD card and not the EMMC / Flash Chip.

And usually with a few modifications of course.....(ie sig patches....)
