Black icons, game errors and DS not working

I can't remember when my 3ds got like this but I wanted to use it and found black icons on the screen some games, FBI and some other stuff, and when I open the black icons it says An error occurred (card removed). Also games that don't have a black icon like omega ruby have an error occurred ( generic ) and error code 0xd9004589 and ultra sun(generic) and error code 0xf96047a2. Which confuse me as some other games work. Finally when I try to play D's games on twilight I can see the game and art but when I click on the game It stays on a white screen.

I'd guess the sd card/files are corrupted, you could try using h2testw if you're on windows, or F3 on linux to test the sd card itself for errors, if there's no errors, you could try reinstalling the apps that aren't working.

I have replaced the sd card so I am assuming the files are corrupt. So, how can I delete the corrupt files and how can I remove the black icons from the home screen?
