Hey noob here. I followed all the steps correctly from what is shown, however I get this in the command box as well as empty an empty atmosphere folder.

You need a keys.txt file.
 
Should not be an issue. When CFW and backup loading is more stable, you will probably 99% of the time have the switch in sleep mode rather than off hence barely need to run the exploit that much

If you don't mind having to use a jig and a USB cable, then there is no reason to stay on 4.1. 4.1 has a webpage-based exploit known as Deja Vu but is currently being withheld because it is not known whether it has been patched out in 5.x or not. If it is, it may be immediately released. If not, then it may take longer for it to see the light of day. I'm personally holding out on my 4.1 as although jigs are easy, they are by no means 100% safe to use with the console's pins.

I'm still developing a cross-platform GUI tool and I want it to be as easy to use as possible, like a backup manager.

Depends on what you mean by safe. The worst possible scenario you can encounter is a fully drained Switch battery with AutoRCM installed and the PD controller locks up preventing the Switch from getting a charge. However, only one user has encountered this scenario. In this case, the only fix is to remove the battery. The only other thing you should be aware of is that with AutoRCM installed, your Switch will not charge normally in RCM but at a very low rate throwing off the battery (potentially).

tl;dr: As long as you don't drain the battery to 0% and charge the Switch while its fully turned on, AutoRCM is not dangerous.
