Hacking Backup dissapears

So I had a bunch of .iso's on my second NTFS partition. They worked fine in configurable USB Loader. However, they stopped because of a big mess up that turned a partition RAW. After quick formatting, I spent 2 days (Total of 48 hours straight) download one game. Now configurable USB Loader shows both partitions, but after loading one it shows no game titles. I have files that are with and without the .iso extension. The specific game is one that worked before, RT4EAF.iso

Can I fix it without redownloading?

Right now I think the problem was that only a quick format was used.

I re-fully-formatted and copied the file over to the root, but still noluck. It worked before...

games don't go in the root, they go in the /wbfs/ dir. There are a few different naming schemes that cfg accepts, so check which you have and put it in the applicable dir/with valid filename.

also dont they have to be converted to wbfs file format

try using a wbfs manager to add the games to your hdd. That way you will have the right directory and file names.
