I am aware that 3DS files are offline and 3DZ online, the question is why? Can I take a .3DS game and rename it .3DZ and take it online? If I have 1:1 dumps is there any risk, and has anyone heard of 3DS's being banned?

3ds are usually scene rips which lack identification that's unique to every cartridge and required to play online, 3dz has that information

no one has been banned yet but it is very possible and IMO likely that nintendo will crack down on it eventually

Additionally, if I start playing a 3DS game, like Pokemon X, then find/convert to a 3dz version, will there be any save issues?

Check this out for converting a .3ds offline rom to a .3dz online compatible rom:

Simplified as much as possible but does the job.
