Ever since I've installed a Smash Bros. save edit (that failed and it knew that the save wasn't the latest)
I've been getting the Error message that prompts to turn off the 3ds. It happens with every game I play. It either happens instantly, or after a while.
    How can I fix this?

I was playing online in Smash when it last happened, so hopefully I don't get penalized.

I had that kind of error when my SD needed some cleaning, after severals time it just simply died.

Try to make a clean backup/format and see if it still happen ^^
Since I did it I never had that kind of error with Pokemon X :)
