Hacking Accidentally turned off hacked switch

I didn’t pay attention to the battery and the thing was turned off. I know I’ll have to install the cfw again, but what will happen to the game “backups” I had installed? And what about the saves? Hadn’t backed them up anywhere unfortunately, are they lost?
