1: Near the end it will tell you to flash emunand to sysnand if you have one.

2: That is the correct guide

It will tell to you to do all that near the end of the guide. You can back it up now but it will make you do it again.

It tells you how to boot Decrypt9 no matter what firmware you are on then tells you what part you should do next. (2ds/old3ds does different part then new3ds)

The 3DS does not not support GPT. Thus if your 3DS can read your SD card, it's not using GPT.
