The 3ds folder, should there be any loose files in it or just folders? I seem to have numerous files in the 3ds folder. If these files are not suppose to be there, could this cause duplicate apps showing up on homebrew?

You should have folders named for the app with a .3dsx and a .smdh named the same as the folder. Any files in the 3ds folder should be .3dsx (will be an app without an icon). Any other files would be useless.

All the apps (going by the guide) will all be infolders.. correct? The files in the 3ds folder I should delete to get rid of the dupe/outdated apps... correct? I just trying to prevent hours of wasted time by using outdated apps due to me copying the starter with useful (outdated) tools :)

If it's a dupe app with same name then overwrite when asked. If it has a different name then you can distinguish them in the homebrew menu. Good luck :-)

wiped all the files and now my homebrew is clean with just the apps/tools I am suppose to have with no dupes :) This is probably the reason I had so many issues doing my 3ds :) Hope others take note to my goof up to prevent them from asking dozens of questions.

1. No, you can only ever install one at a time (but you can get them to install one after the other - check the options in FBI there should be a button for it). Get freeShop if you don't have it already. You don't need a special CIAs folder, you can put them on the root and delete them after installation (use Y to install [I think - double check in the program] and it will delete after installation automatically).
2. Yes, if you use Luma3DS (you may have to select region free in the options - hold Select on boot up to access the options).

I'll look into freeShop, thanks. The only region related option I'm seeing in my Luma3DS options is "enable region/language emulation", so I should enable that if I want to play non-RF .cia's of a different region?

That should work - if it doesn't, wait for a better answer than mine or if none is forthcoming, try the Luma3DS release thread.

Maybe have a check on the reiNAND release thread and see how you can access options - maybe there is an equivalent option to Luma's updated sysNAND?
If you can't find it, you could try going to the Plailect guide and looking at the history of revisions, and find Part 5 from around March or April when reiNAND was still being used, since it would probably describe how to get to the options there (assuming you have AuReiNAND not regular reiNAND - I don't remember if regular reiNAND supported a9lh or not ...)
regular reinand has had a9lh support for awhile, and yes, I am using regular reinand

Depending on what cartridges you have this could be made easier and not require the outdated RxTools
no, using this guide is the easiest method. rxTools is only used because it supports these really old system versions. game cards are actually worse, since they don't update the browser.

No, almost all carts have offline firmware updates, this could get them to 9.X-10.X in most cases then down/upgrade via homebrew. much simpler and doesnt require RxTools, also, i am aware why RxTools is used, and "That Cia Site" has the browser for 9.2 readily available, and i honestly disagree with this one guide and like none of plailects other ones. If they have one of the many games that could do this, it would make things alot simpler tbh.
But then again, it is also up to their preference.

Copy payload_stage1.bin and payload_stage2.bin from the arm9loaderhax zip to a9lh folder on your SD card

In what you need.. I don't see it listed.... my desktop is a mess too with files, lol :)

so what? that just makes things more complicated. not that many people actually have them (in the case of secondaries, not easy to install their payloads below 9.0), so it's easier to maintain a single guide that can cover everyone.

not to mention, rxTools being old and outdated is exactly why it's used for this purpose, because it supports all of these really old and odd firmware versions, as well as the GW browser entry point, which sometimes works better than cakehax on older versions.

game cards aren't easier here, they'll just make this more complicated.
