Try a different sd card freshly formatted with just the files needed it worked for me I had same problems as you. When constantly writing and deleting from a sd card it can become slow and maybe this could be the problem.

if anyone is having problems opening sysupdater, backup the contents of your sd, format you 3ds(as a fat32 of course). Then put only the files that are needed on the sd card (nintendo 3DS folder, a 3ds folder with sysupdater inside, the updates folder with the cias, and a boot.3dsx)

I'm on 9.2 now but I can't get to the home menu using the MicroSD card that was in there(black screen). Using a different card it boots up fine. What do I need to remove from the card to get it to work properly? or what can I transfer to the new card to have my stuff if possible?
