Hadn't yet updated to the latest firmware. Was in Atmosphere with airplane mode on, and accidentally hit the update button when trying to launch into JK save manager. I more or less just use Atmosphere with JK save manager to back up and edit single player game saves, aside from that I don't have any other software outside of whatever Atmosphere comes with. Never used pirated games. Does this mean my Switch will get banned from online?

It sounds like you don't have DNS blocking enabled, or you should not be getting an update prompt, it's best to enable it to be safe. That being said, if you never installed any nsps, there's a high likelihood you'll fly under the radar.

Forwarders will get you a ban as well. Like if you have tinfoil installed and it put an icon on your home screen.

Nintendo only looks through your list of games and homebrew apps on the home screen to see if there are items that are not digitally signed properly.
If you have none of those, then Nintendo wouldn't even notice that you were running Atmosphere.

You might be fine then. I personally used atmosphere with my sysnand just to mess with some saves from time to time and I haven't been banned. As other have said before, what's giving it immediately if is you have anything installed on your homescreen that isn't official.
Not to say that it's the only reason you can get banned, but from my own experience, if you just mess with saves on offline games, you should be fine

Do not have any of those installed. At least not that I am aware of. Went online today, seems to work so far. If you do get banned do they do it after a few days or is it usually instant?

Just to add to it, atmosphere is build to be used online, it's how the atmosphere devs use it, and how I use it for years.
So if you use a clean atmosphere with the default settings from git, you are mostly safe to run it on sysnand while online.

What would be a potential problem, would be if you used an emunand/emummc and went online on there in addition to the sysnand/sysmmc, since that would trigger a log mismatch and with it a potential ban.
But from what you wrote you just use a simple sysmmc setup, so that should not be a problem, and as others mentioned, you should probably be fine.
