As many people are having problems with this, I've compiled this version of torito21's BFGR WADtools 0.39a.

Differences:

-common-key.bin and root-key.bin are read from executable's path.

note: root-key.bin is not needed.
note2: keys not included.

As you see common-key is again with bin extension and there's no more need for .wii folder at documents and settings user folder.
