Yes you can, there is no compatibility issue that I have experienced or am aware of. Maybe look more into what issue you have, however you won't find much support here for backups so maybe try elsewhere.

AIUI Tinfoil is an installer you use for putting backups onto your Switch. You don't need to overclock while running it.

Sys-clk comes with a manager (accessed from the 'Album' = homebrew launcher) that lets you set the overclock profiles for each game.

Tinfoil is used for:
-Installing pirate games
-Entering incognito mode/make backups

You don't 'run' any games through homebrew applications. The purpose of homebrew applications related to pirated games is always to install them.
