If I create a new emuMMC from SysNAND and I copy the old emuMMC Nintendo folder back, will it have have the games I had on my old emuMMC accessible or do I need to reinstall them?

If I understand correctly you want to over write your current emuMMC with a new one? No the games won't be installed by just copying the old emuMMC Nintendo folder back. The when you install games it puts NCA files on the SD Card but it also registers NCA names in a database stored on internal storage. Maybe you could copy the database too? I'm not sure though.

Could tinfoil regenerate tickets for them? Or would I need the installlers?
 
The question is, why do you want to create a new one? Is it bricked?

I have my emuNand as files and figured I configured as a partition in a new card, so I could use both Atmosphere and SX OS with it. Also had a higher FW version that I don't need on my emuNand, want to leave it at a compatible versions with SX OS still.

The answer is actually yes but only if your current sysMMC has the tickets for all of the games installed in your old emuMMC.
